How to Identify and Manage Disease in Your Vegetable Garden
One day your cucumbers or tomatoes are trucking along and looking alright. The next, you find brown spots popping up on the leaves. What’s going on? More than likely, fungi or bacteria are laying siege to your plants.
Welp, you’re not alone. Most of our veggie plants are highly vulnerable to a handful of diseases, some more than others. It’s an unavoidable part of growing things, so you’re bound to see some kind of suspicious spots in your garden every season.
There’s a staggering amount of information online about what to do when your plants get sick. Should you cut off all the diseased leaves? Or maybe just yank the whole plant so it doesn’t spread? Should you douse it with baking soda water, Neem oil, vinegar, etc. and hope for the best?
A lot of the time, the simpler approach is best. Once you make an educated guess on what’s bothering your plants, there are a few straightforward guidelines to follow for reducing the impact of common diseases in your garden.

Identifying Plant Diseases
There are Lord knows how many different organisms that can cause disease in the garden. You’d need a degree and a lab to identify the exact culprit every time. Still, it’s helpful if you learn how to spot the difference between fungal, bacterial, and viral symptoms, since you’ll need to handle some diseases differently than others.
Here are the three most common types of plant pathogens to keep an eye out for:
1. Fungi and Oomycetes
Most fungal diseases show up as spots on leaves and stems. Occasionally, fungi cause root rot and stem girdling (damping off), which leads to plant collapse. Oomycetes, or water molds, are fungi-like organisms that can also cause leaf blight and root/stem decay.
Identifying Fungal Leaf Spots
Fungal leaf spots typically show up as rounded, randomly placed blemishes on leaves. They often have a “bullseye” look, with concentric rings in the middle or a yellow halo surrounding them. Fungal spots can be small and clustered, or large and isolated.
Alternaria fungi are best known for causing early blight in tomato plants, though different varieties of Alternaria can attack pretty much everything in your garden.
Cercospora causes frogeye leaf spot in peppers. It can also cause spotting on beets and greens.
Powdery mildew is a big fungal leaf problem for squash and cucumbers. It looks like flour dusted on the leaves, instead of brown spots.

Identifying Fungal Wilt
Fungi-related wilts are harder to diagnose, but if you have a suddenly collapsed plant, check the roots and root crown for rotten tissue or white, fuzzy mold. That’s a sign a fungal pathogen such as verticillium or fusarium was responsible. Stem-girdling fungi cause seedlings to keel over at the soil line, and you’ll find the lower part of the stem is brown and withered.
Identifying Oomycetes
Water molds tend to be more aggressive and destructive than true fungi. Leaf symptoms start as water-soaked yucky spots during wet weather, followed by withering and browning of entire leaves. These symptoms can quickly spread to surrounding plants.
Phytophthora is an infamous oomycete that causes late blight of tomatoes and potatoes, the same villain responsible for the Irish potato famine. Different strains of this blight can attack a big range of plants.
Downy mildew is another oomycete that causes browning leaves and leaf drop. It likes to attack squash and cucumbers, basil, and brassicas (cabbage family). Sometimes it’ll get your roses, too.

2. Bacterial Disease
Like fungi, bacteria can cause leaf spots, wilting, or rotting in your vegetable plants.
Identifying Bacterial Leaf Spots
It’s really hard to tell the difference between fungal spots and bacterial spots on leaves, since they often look so similar. Sometimes, bacterial spots will be contained by the leaf veins. This means they’ll have an angular shape, while most fungal spots have rounded edges. This isn’t always the case, though! Fortunately, the protocol for dealing with both types of leaf spot is pretty much the same.

Identifying Bacterial Wilt and Rot
Bacterial wilt looks pretty much exactly like any other cause of sudden, unexplained wilting. You can sometimes confirm a bacterial problem if you cut a stem and examine the inside of it. Healthy plant stems weep clear liquid when cut. If it’s gooey or stringy, your plant likely has bacterial wilt. Bacterial wilt mostly strikes plants in the cucurbit family (squash, melons, cucumbers) and nightshade family (tomatoes, peppers).
Bacterial rots like black rot can cause trouble for heading vegetables like cabbage and broccoli, leading to leaf spots and eventually rotten, mushy tissue in the head.
3. Plant Viruses
Viruses are a little less common in backyard gardens, but they’re definitely not unheard of. In most cases, they’re transmitted by pest insect feeding. When they show up, they can cause leaf mottling, leaf deformities like extreme curling, and weird, unappetizing fruit.
Funky patterns on the leaves and fruit, called mosaic, is the most surefire way to confirm it’s a viral disease and not something else. You might see blocky light and dark green mottling, ringspots, or even bizarre, circular psychedelic patterns. Pretty fascinating to behold, but not great news for that plant.
It’s pretty much impossible to diagnose one plant virus from another, since they can present very different symptoms depending on the plant and cultivar under attack. A few viruses that sometimes turn up in home gardens are Tomato Spotted Wilt Virus, Tobacco Mosaic Virus, Cucumber Mosaic Virus, and Watermelon Ringspot Virus.

Is It Disease, Or Something Else?
Sometimes, what looks a lot like disease may actually be a whole separate problem, or maybe not a problem at all. These are a few things new gardeners often mistake for disease:
Nutrient Deficiency
In some veggie plants, certain nutrient deficiencies can look a whole lot like disease. Nitrogen deficiency is pretty easy to ID for what it is, since it mainly causes paling or yellowing lower leaves. But other deficiencies can cause spotting, discoloration, leaf deformities, and even leaf necrosis (tissue death).
For example, potassium deficiency sometimes shows up as brown, crispy leaf edges and small brown spots, eventually leading to dieback. Leaves lacking magnesium turn yellow everywhere except the veins, and the striking pattern resembles virus symptoms. In tomatoes, phosphorous deficiency can cause black, purple, or brown spots on the lower leaves. Understandably, it’s often mistaken for blight.
While there isn’t a foolproof way to tell the difference, there are few clues to go by. For one, leaf spots caused by nutrient deficiency often don’t have the clear borders you’ll see with bacterial spots, or the telltale yellow halo that comes with fungal disease like tomato early blight. Instead, they’ll have blurry, less defined edges. With magnesium deficiency, the yellowing between leaf veins will be uniform and symmetric, whereas viral mosaic tends to be random and splotchy.

Nutrient deficiency symptoms vary a lot between different plants. When in doubt, the best course of action is to correct a suspected deficiency with a dose of targeted fertilizer. Then, give it some time and see if the new growth remains healthy. If so, deficiency was probably the issue.
Environmental Stress
Unseasonably cold nights, too much rain and wind, high heat, and intense sunlight can all be hard on vegetable plants’ leaves, especially when they happen suddenly.
Sometimes, high winds throughout the day may dry out plant leaves, resulting in browning around the edges. This happens pretty easily to vegetable plants with large, soft leaves, like beans and squash. Sunscald can also cause dieback of leaf edges and brown or white splotches on the leaves. Young plants and newly transplanted seedlings are most vulnerable to wind damage and sunscald, but it might happen to mature plants, too, when there’s a sudden shift in the weather.

Pepper and tomato plants are quite dramatic and prone to leaf curl when they’re not perfectly happy with the weather. The curling can get pretty extreme, but it’s not a major problem. Leaves that curl from a viral disease are often malformed and unrecognizable, while temperature or weather stress just causes them to “taco-roll” or twist a bit.
If you’ve recently had some wild weather and some of your plants look a little weird, wait and see if they grow out of it once conditions improve. That’s the best way to rule out disease.
Herbicide Damage
Herbicide exposure can cause some wacky symptoms in garden plants, particularly beans, cucurbit (squash) family plants, and nightshades like tomatoes, peppers, and potatoes. Damage caused by glyphosate often appears as dramatic yellowing, usually starting at the base of the leaf. Broadleaf herbicides like clopyralid can cause stunted, string-like new growth.
Even if you don’t use herbicides yourself, they can still end up in your garden via wind drift from neighboring properties or through contaminated compost or mulch.
The main clue that you’re looking at herbicide damage and not disease is the amount of plants showing symptoms. Viral disease usually strikes sporadically, only affecting one or two plants at a time. Herbicide drift damage will likely show up on at least a handful of plants on the same row. If there’s herbicide residue in the soil, all sensitive plants in that area will have symptoms.

Pest Feeding
Infestations of sucking pests like aphids and spider mites can lead to browning, bronzing, yellowing, and twisty leaves at your plants’ growing tips. Sometimes, tiny caterpillars can’t chew all the way through the leaf, and areas where they’re eating leaf tissue underneath can look like leaf spots from above.
If you see something shady going on, look closely at your plants for bugs or evidence of them, such as fine webbing or black specks of frass (caterpillar poop). Aphids and mites are pretty easy to control with insecticidal soap. You can usually find caterpillars not too far from the damage site and pick them off (if birds or predatory insects haven’t beaten you to it).

Natural Pigments and Variegation
In some cases, natural pigmentation that shows up as your plants mature is mistaken for disease. Pepper plants often produce a pigment called anthocyanin when exposed to bright sunlight for a period of time, which results in purple leaves and stem joints. Some tomato varieties also produce anthocyanin. This is perfectly normal and isn’t cause for concern. Your plants just have a tan!
Leaf variegation in squash and zucchini is another natural trait you might worry about, if you’ve never seen it before. It’s often confused with powdery mildew, since it appears as white spots on the leaves. Variegation is neat and symmetrical, though, while powdery mildew looks like flour sprinkled all willy-nilly on the plant.

What to Do For Diseased Plants
Once you’re reasonably sure your plants are struggling with some kind of disease, there are a handful of steps you can take to control the spread and reduce the damages.
Deciding If and When to Pull Sick Plants
There are differing opinions on the matter of “rogueing out” diseased plants. Some gardeners are quick to cull, while others prefer the “wait and see” approach. Resources aimed at commercial growers advise pulling plants for a lot of different issues. That’s because the stakes are higher, and disease spread is more likely in commercial crops due to all the foot traffic and high-intensity planting.
Home gardeners are more at liberty to wait and see, especially when dealing with simple leaf spot symptoms. No need to yank plants that may go on to produce a decent harvest, regardless of disease pressure.
Often, all you need is a shift in the weather, and a plant that’s well cared for can outgrow a disease. A dry and sunny spell will all but halt the growth of most fungal and bacterial diseases, giving your affected plants time to put on a flush of new, healthy leaves.

For me, there are only a couple circumstances when I’ll pull out a plant due to disease. One, if the plant clearly isn’t going to win. If even the new growth is infected and dying back, it’s probably best to cut your losses on the poor thing. I’ll also remove plants that appear to have fungal or bacterial wilt or viral symptoms. Sadly, plants won’t recover from those ailments. The longer you have them sitting out in the garden, the higher the odds a bug will nibble one and carry the disease to a healthy plant.
*A word on Late Blight: I’ve never seen late blight in my hot southern garden. It’s more common in places that get mild and rainy periods during tomato season. But if you suspect late blight, it should be taken seriously, since it’s a major threat to farmers who depend on their crops for a living. Late blight can wipe out a whole field of tomatoes or potatoes within a matter of weeks.
USDA tracks outbreaks to give farmers a heads up, so they can take steps to prevent crop loss. If you think your plants have it, call your county extension to have them tested. Plants with late blight should be removed and immediately burned, since the spores can travel a long way from your garden on the wind.
Can homemade natural remedies cure plant diseases?
Once foliage is diseased, there’s no way to make those spots go away. The best you can hope for with using natural treatment sprays is to slow down the spread.
Some remedies are thought to have anti-fungal properties (Neem oil, various essential oils) and others supposedly change the pH on the leaf surface, making it less favorable for harmful fungi and bacteria (baking soda, sodium bicarbonate).
I’m not positive on how much evidence is out there to support any of the popular homemade remedies’ effectiveness. But I can say I’ve tried a lot of them, and I haven’t found one that’s worth the hassle. Most seemed to have little if any effect on disease spread. To boot, mixes that include soaps and oils can burn your plants and cause further stress, if you use them too heavily.
Two disease control sprays worth their salt are liquid copper solution and biofungicides. These are organic-approved products you can purchase online or from garden centers.
Liquid copper disrupts cell reproduction in fungal and bacterial diseases. Biofungicides contain friendly bacteria that colonize on your plants and defend against invaders. Both work best if you spray them before you see a problem, but they still make a noticeable difference in how fast diseases spread even after symptoms start.
The Most Important Treatment: Feed Plants for Immune Support
Plants have an immune system just like we do, and they’re better able to fight off disease and keep on going when they have the nutrients they need. When you see disease developing on your plants, it’s a good time to address the fertilizer situation and make sure they’re properly fed.
If you haven’t already, put down some organic slow-release fertilizer. A balanced fertilizer is usually best if you’ve never had your soil tested for nutrient levels. For plants that are more mature and already setting fruit, pick something that’s a little lower in nitrogen and higher in phosphorous and potassium. The NPK, or the three numbers usually listed on fertilizers, tells you how much of each major nutrient the product provides (Nitrogen, Phosphorous, Potassium).

Most annual vegetables like to be fed with a slow-release fertilizer at least a couple times throughout the season. Once you’ve put that down, you can give a sickly plant a little boost of water-soluble nitrogen to encourage healthy new growth. Fish emulsion is my go-to for this. It’s immediately available for the plant, and you can use it at any point throughout the season, since it’s gentle and won’t cause nitrogen overload.
Should you prune off diseased foliage?
Sometimes, pruning off disease-stricken leaves can help slow the spread, since you’re removing spores or bacteria that could hop over to healthy leaves. However, overdoing it can backfire on you. Removing a bunch of leaves at once can send your plants into shock; then, they’ll succumb to disease much faster.
Don’t let anybody convince you it’s possible to remove a disease by cutting off all the affected leaves. Once you see symptoms, it means that fungi or bacteria is present in the environment, and conditions are ideal for it to grow. There are most certainly already spores on leaves that don’t have spots yet. This is why it’s best to focus on “supportive care” to help the plant fight the disease instead of aggressive pruning.
If you catch disease symptoms early, it’s okay and recommended to cut off a few spotty leaves and hope for the best. Otherwise, just snip the worst affected ones (i.e., the ones that are no longer doing the plant any good) and give some appropriate fertilizer.

Cleanup to Prevent Future Disease Problems
Since many fungal and bacterial diseases can overwinter on dead plant material, it’s important to remove any afflicted plants from the garden as soon as you’re done harvesting. If the plants were struggling with any fungal or bacterial leaf spot condition, you can just cut the stem at the soil line. Then, the roots can decompose and enrich the soil. If they had a virus or bacterial/fungal wilt problem, the safest bet is to pull the roots too.
Some fungal spores and bacteria can stay dormant in the soil or on dead foliage for years, so try to gather up as much debris as you can. Chances are, those pathogens are naturally present in your soil, anyways. But careful cleanup is the best way to keep the spore count from building up over time.
Can you compost diseased plants?
It’s perfectly fine to compost sick plants, IF your compost pile gets hot enough to kill those spores or pathogens. If you’re an avid hot composter and you’re confident that temperature is hitting 140 or higher for at least several days, you can throw your blighty tomato plants in there without issue. If not, it’s best to keep them away from any compost you plan to use on the veggie garden.
I have a separate compost heap far away from the garden area where diseased veggie plants go. That compost gets used for my fruit trees, berry patch, perennial flowers, etc. Basically, anything that doesn’t tend to share diseases with annual vegetables.
What about crop rotation?
The point of rotating crops is to break disease cycles by not providing the host plant in the same place every season. Because some diseases can survive for a number of years in the soil, a four-year rotation schedule is the usual for commercial growers. Meaning, if you planted tomatoes in a plot in a given season, you don’t plant tomatoes there again for the next four years.
The four-year plan often isn’t practical for backyard gardens, since a lot of us just don’t have room for that. Thankfully, having a small garden area makes it easier to thoroughly clean up crop debris. Commercial growers are working with a lot more space. It’d be a massive undertaking to remove every plant and pick up all the fallen leaves from a three-acre plot. This is why they generally just till the crop debris under and stick to that strict rotation schedule.
Crop rotation for disease control isn’t strictly necessary in a backyard garden, as long as you’re cleaning up plant debris. In certain situations, it might be a wise precaution. For example, if you’ve struggled a lot with fungal wilt in a certain area, try not planting susceptible crops there for a while. For the most part, though, the main goal of any rotating should be plant health and nutrient needs.
If possible, don’t plant heavy feeders like tomatoes, cabbage, or squash in the same place two years in a row. Plant some root veggies or nitrogen fixers like beans or peas there, instead. Switching things up can help prevent soil depletion and nutrient deficiencies in future plantings.

Disease in the vegetable garden is never going to be avoidable, so it’s important to know what it looks like and what to do when you see it.
